I had the same experience.
Can you leave the planet yet? I ended up flying to a neighboring planet with no storms and easy to spot stations. I found the trading outpost after about 15 minutes of flying around, and the abandoned station with larval cores was literally within sight of the trading outpost.
Tried that, core disappeared before I could reach it.
Tried that, core not in inventory when I collected my stuff.
You can scan for them using the exocraft scanner (at least with the minotaur).
If you can fly to other planets:

You need to stand right next to the egg so that you can pick up the core as soon as it appears (and then run).
I've already flown to the other three planets in the system and same story.
Use a save beacon to make a manual save at the bottom of the hole (the portable one you can pick up) when you get all the cores from one location.
Immediately load that manual save -- all the monstrosities will have de-spawned and you can easily go to the next hole (don't forget to pick up the save beacon).
All you need to do is shoot one egg, grab the core then run inside the building until they subside. Repeat three times.
Another tip, while you're trying to pick up the eggs quick, just hold down 'E' while panning over the area where the egg dropped. After you've done this a few times, you'll find it super easy, barely an inconvenience.
You shoot one egg from the roof, then jet down to pick it up, and then jet back to the roof. Do this about 20 times per building. 30 sec per egg....10 mins per abandoned building.
Some cores will roll under things, so don't waste your time with those unless you are more familiar with how to find them, esp. since they vanish after a few seconds. A few cores will vanish immediately with a puff of green smoke, and those are normal....there are always a couple duds per building. So instead of 25 larval cores, you will likely end up with 20 or 21 (for a long building). That is normal so don't waste any sweat over roll-aways and duds.
Any strategy involving building things or digging holes is a supreme waste of time and resources, esp. if you are at the start an don't have any resources to waste. The easiest way is the method that takes the least amount of time.
Just remember that even at the very start, a completely non-upgraded jet pack will still have INFINITE FUEL if you are jetting up a vertical surface. Abandoned buildings always have vertical walls.
Attempted this. Did not work.
Attempted a second time. Got killed with core apparently in suit inventory. Core did not appear in inventory when I went back for my body.
Attempted a third time. Got core. Got to ship. Opened suit inventory. Core not present.
My inventory was not full in any of the three attempts. I should have gotten at least two of the three larval cores necessary from this method. They were not present.
Either I didn't pick them up when it said I had them, or they disappeared from my inventory leaving me with a whole lot of work for no gain.
I am forced to conclude that it is a bug. I cannot complete Expedition 3 without the larval cores.
if all the methods suggested here don't work for you, there is another method you might try...
save then go to the anomaly once you're there turn MP on with PVP off (network settings) use the chat to ask someone for lava cores...someone will give them to you
It works great though, as anyone who has played the game awhile just uses this method. The main thing to remember is to ONLY SHOOT THE EGGS FROM THE BUILDING ROOF-TOP. The horrors already spawned won't converge until you actually touch the ground. Just be fast and accurate so that the moment your feet touch the ground you are already pressing "E" to pick up the core. And as soon as it's in, jet up. One horror by that time will already be charging toward you....but you were faster right? Jet toward a vertical wall if you are right at the start (and have no upgrades) so you don't run out of jetpack fuel mid-air.
And you can't waste time because the larval core vanishes into thin air about 5-8 seconds after you open it up. That is how long you have to pick up each egg from the moment you shoot it to when you pick it up.
The lag with horror response is just greater than it takes to pick up a core, so once you get the rhythm it becomes so easy it's almost boring and routine. Only takes 10 mins per building which means in a typical long building you will get about 20-23 cores, and a small building maybe 15-18 cores. The long buildings actually don't take more time than small buildings due to the blocking effect of the building itself, - if you spawn the horrors on one side, then jet to the other, you can usually pick up 3-5 larval cores before a horror makes it way around the building.
If you aren't good at it yet, just place a save game unit on the roof-top and save before each attempt. Once you get the rhythm, you won't need it, or maybe just use the landscape save beacon when you first land.
