Ships always follow you, but it depends on the location of the landing pad. It could be underground. The only time this does not happen is the weird Linkolo system or whatever it's called. If that is where you went you only option is exiting the game.
When you use Anomaly's teleport, you get extra temporary function in the X menu, a return to the Anomaly button, it will be there as long as you do not leave the planet or the game.
That function is handy if you get stuck on a foreign base and there is no teleport there, or if you just want TP around to bases to check them out.
The fact that OP missed his ship when he used Anomalyn's teleport has also happened to me sometimes, I think it ends up underground in those cases, but you can always call it with the X menu when it happens.
