You know, this is probably, the only true to life feature of NMS. Caves aren't easy to find in real life either even though they are everywhere.
Many buildings have cave entrances. The only other thing is to start punching holes in the terrain. It's another hit and miss though.
If you are looking for the underground objects or are trying to find cave dwelling creatures then all you have to do is scan an under ground object and then use your terrain manipulator to dig down to the cave.
This is good advice, particularly if it is to scan creatures. I now use this method, especially on the more lush type planets where cave entrances are pretty well hidden in the vegetation.
