You can get 1500-3000 nanites by scanning all of the fauna of a planet.
On easy planets that doesn't even take 10 minutes. On hard ones, well that will be longer.
But just hop around scan the fauna. This way you can also make a butload of nanites
Yesterday I upgraded a 21x7 B Class Fighter all the way to 48+21 S Class in about 4 hours.
Go to a High Wealth, Low Conflict system and stand in the Space Station look for B, A, or S class ships that are worth ~2 million units;
Buy the ship, destroy any upgrades inside for some extra bits, then scrap the ship.
I averaged 1-4 Ship Upgrade Modules which can be sold at the Upgrade Vendors for Nanites, but the added bonus is you'll get a good chance at the Storage Augmentations, too which will massively offset the unit cost of that aspect of ship upgrades.
You also then have all the random trade goods that come out of ships you can sell to get most the money you spent buying the ship.
I think I started with roughly 83 million units, and ended up with about 64 million. If I'd taken the parts to their correct systems for selling it'd probably have been closer to even.
