my 2 favorites, would be the good ol photon cannon.. and i like the cyclonic ballista as well. photon can dish out some excellent damage upgraded well and slotted properly.

that is a problem that everyone faces, and one of the reasons why shopping around for the "best" ship or finding that "best" crashed ship, can come down to initial location of base tech you want to improve. not a problem however with maxed slot ships, and one of the reasons for why they are so disirable.
if i find a ship that makes photon difficult to upgrade and slot for ( i have seen photon cannon base tech single slotted next to no other slots) i use the cyclonic ballista. it can take a while to find that special fit ship though.
i have tried the other weapons. and i find i like the two i mentioned.

Given that you can buy 2-3k plutonium at the space station, the usage cost doesnt really matter and it also uses 3 less slots that the other weapons so thats more room for cargo which is especially helpful on the exotic ships with their tiny cargo bays.
The shotgun is quite useless, it's spread is good but it does a fraction of the damage of the other ones. cannon is about the same as knife, but uses no fuel so is more convienient.
Rockets are great for a single slot weapon, deal high damage and are a great way to initiate a fight although after that swap to main weapon.
i didnt give the long range one a good test, it has good damage but eh. might be good in freighter fights when enemies travel a long way to you in a straight line, it says it has unlimited range but i havent put it to the test yet.

if you are speaking of upgrading the cannon.. sure. you can get adjacency bonuses with upgrades making a large L shape from the cannon and adjacency bonus with deflector shielding, makind a little L inside the large L. cannons large L being cannon, plutonium slot, and all the slots that have iron in them. can even use the two empty slots under the iron if you want.
you will have to make a small L with your hyperdrive as well.. if you don't plan to move it into tech slots. as your launch thrusters are in the way.

Does the math including adjacency bonuses on the different weapons, assuming 100% accuracy
It is correct, Base photon cannon shoots 13 shots per second, while fully upgraded with adjacency bonuses you get about 20 shots per second, Ballista and Positron ejector more than double in firerate
It is one more shot per second and not +1% fire rate as shown in the tooltip. 1% of 13 shots per second is 0.13 shots per second. 13 to 14 is 8% more fire rate. At least the upgrade is usefull.
You know if you just keep searching that system you'll find the same ship with different slot layouts. Its definitely worth it when you find a S class ship with a bad layout. This applies to both crashed ships, and the ones that land in trade/space ports.
You have to account for the 4% adjacency bonus, which with the photon cannon is worth more than the fire rate itself, check the math in the spreadsheet or in the adjacency/synergy bonus calculator spreadsheet. All 3 firerate modules with no adjacency bonus only gives a +6% multiplier to the base firerate, but with optimal adjacency bonus that increases to a +55%
Fact is that you want to upgrade shields for better defence, and pulse engine for better manuverability. So the photon cannon line is interrupted after 2 slots, and if you make an L shape then you would eat shields OR pulse engine boosters.
As already suggested if you like the other stats and the shape of the ship, linger in the system and you'll find another one with a better layout.
If you have a freighter, the fighter ships have no use in warp drive upgrades, so if you find another gihter like that one, that has holes under the warp drive and all the slotss down the other modules, that would be the best option.
