Once you complete the primary main mission, you get the "Explore a whole new galaxy" or something like that. It is really not a mission...just tells you that you are free to explore. Many players have multiple saves so I am guessing they added that so you can tell quickly where you are on a particular save. I have saves I have not fired up in over 2 years...but I will get back there eventually.
The Atlas path can be done as many times as you want. I have been playing since 2016 and have probably done that mission at least seven or eight times. Three times on my legacy save...just for fun.
I guess you will just have to learn to live with a populated log and a repeatable mission. It does not bother me at all. Remember this is a sandbox game and actually it never ends.

I am aware of that mod, but it hides EVERY message, including the ones you may want to see..
Ok, well at least I know now I guess... Thanks..
Other thing you can do is using Save Edtitor to mark all missions as complete, this is possible although not that simple, but it will not prevent pop-up messages from Atlas which are harmless anyway.
It's unbelievable!
I think Hello Games belongs in a dumpster with EA and Blizzard!
