EDIT: Found a workaround. Had to download t he save game editor here:
https://nomansskymods.com/mods/no-mans-sky-save-editor/
Then used it to open my save game, went to freighter inventory, added Warp Cell to the inventory and saved it. Reloaded the game, charged the freighter warp drive, then warped to another system and I was finally able to leave and resume playing the game. Hope that helps anyone with this issue.
As always, back up your save games before messing with the editor.
So red lights flashing means the freighter is under attack. The bay doors are locked while under attack. Warping the freighter out of system will cancel the attack. Reloading the game would also cancel the attack.
Once attack is no more you are once again free to enter or exit the freighter.
