If I get under SOME parts of the ship (collision box is messed up) that prompt pops up

You can easily force this behaviour by digging at a 30 degree downwards angle, after you reach far enough from a opening, the game goes "Hey, this is covered enough so you dont take environmment damage!" and you will immediately get the building message + lose the ability to dig any further.
Simply a quirk of how NMS handles all its structures, nothing more.
Can't even imagine what amount of ressources you'd need to patch up a ship that size. :D
Like "Collect or refine 100,000 pure ferrite to repair the hull."? xD
