In game lore states that your modified appearance is a product of holographic overlay and not any physical changes to your character. Meaning when you change your appearance to that of a Gek you're not actually turning yourself into a Gek but rather projecting an illusion. That your first person Eye level is higher than the appearance you're projecting would therefore be accurate. As your character is in fact taller than real Geks. I haven't messed around with it much but I imagine the eye level is shorter for Vykeen players as well.
An anomaly doesn't actually have an appearance, we natually take the form of the dreamers because that's the only other human/anomaly contact Atlas has had outside its what's recorded with its creator.
That's what it says on the right side when you build the Appearance Modifier.
1st person camera actually was lower when you play as gek, idk since when its default level for all races, but its bother me a lot too.
