Edit: I guess I should amend that you can basically use any individual pieces to build up to a specific height. Then either create a wall to attach a corridor or build a floor and you can start adding pre-builts.
Here is an example where I needed a specific height to create a base using an existing building.

Yes, just use the ship upgrade tool on the upgrades side of the station. Be aware it is extremely expensive to use, but I do plan to take a C class and do that at some point.
I have 100,000 nanites, and that may not be enough on it's own.
