Your #1 shows how they are supposed to work. Personally, any time I build a planetside mini-farm or outpost, I put my #1 Vault down. Easy to transfer materials between farms and freighter. I keep #1 supplied w building materials, etc and store my harvests for selling once back on my freighter. Your other Vaults should work the same between the same numbers.
but you can only build one terminal for that compartment in each of your bases and freighter.
you can put stuff into compartments from whereever you are. but you can transfer items out freely only when in your planet base. enter inventory press X select container icon and choose what and how much you want to transfer to your inventory.
on freighter you must directly acces compartment terminal to move items to or from it. i think it's a bug.
#1, #4 and #5 are all matching. #2 and #3 don't match. I's weird, #1, #2, #3 were all built at the same time...
I'm also getting an issue where I can refuel items with stuff in my exocraft even though its not even on the same planet. Once I refueled with pyrite which I don't even own in any storage or vault anywhere. Maybe it came from my co-op partners inventory though for some reason. Co-op seams buggy. We often have to switch who loads and who joins to get past various issues.

Solo ones tricky to "catch up" to hosting saves. Can leave one stranded w/o other online.
My vaults are already maxed out and the game keeps adding new elements and items. They are going to need to increase storage limits if they keep adding things.
Or is there a way to store more?
The idea is to use the items, not just store them forever..
YOu can add mega storage to your freighter by finding some 48 slot haulers and parking them in the hanger for the additional storage.
Maximum possible storage in-game is currently:
1 x 48 slot x 250 inventory
1 x 48 slot x 500 cargo inventory
10 x 5 x 1000 container storage
1 x 34 x 1000 freighter storage
6 x 40-ish x 500 free ship slots on 6 x summon-able ships (6 x 48 slot haulers less a few tech modules)
???? x exocraft inventories accessible via freighter inventory (could not be bothered counting them up, but around 60 slots total)
ALSO:
unlimited x 3 x 250 slots in large refiners
You save then until you need them. Often a mission requires an object, and I assume HG put the items in the game because at some point you'll need them. You play your way, I'll play mine, OK?

The problem is the SLOTS. They keep adding these odd one-off items that I assume you need at some point, but it sounds like the typical practical number of slots is around 200 (unless you use every ship you have, and do an incessant amount of flying back and forth.) The thing is, the number of items in the game is probably over 200 at this point. Sure, you don't need one of everything, but if they keep adding items they will need to increase vault storage.

I don't think you can create more storage slots with a save editor.
Try it. Worked for me.
It's the 'Resize Inventory' button then 'Enable' the slots.
Also change stack size.
'Resize' doesn't work on Vehicles
EDIT :: I don't think it works on the ExoSuit Tech slots. I think that number is hard-coded
