I went back to an area closer to my base, and the game gave me another Atlas station to go to, which functioned normally and I never had a problem again.
Otherwise, why would they be here? When it works, it is pretty self explanatory; as in being a mysterious and imposing station that gives you your cookie for finding it, and has you move on to the next one, as the permanent quest dictates.
If nothing happens, go explore a bit and try the next one.
The last Atlas you come to once you've got the heart looks empty, but you can go all the way to the back and interact with little nodes all around in a circle.
