Yes, it works for anything that has the same border color.
The simplified explanation is that the more 'neighbors' with the same border color that an upgrade has, the more of an effect the synergy bonus will be for that upgrade. So:

In that example, T is the base technology, let's say its the scanner.
C, B and S are different ranks of upgrades (you could use all S, I'm making 'em different because it makes the example easier to understand). -- is an empty slot.
You want your best upgrade to have as many neighbors as possible, so that it gets more bonuses. In that example, the S upgrade is getting three bonuses (it makes no difference how good or bad the neighbors are, it's a flat bonus).
The B techs have two neighbors, and so they're getting bonuses twice too, as well as the base tech. The C tech only has one neighbor and it's getting the least bonuses. If one upgrade will end up with fewer neighbors than the rest, use the weakest one for that spot.
The ideal configuration nowadays, because of only being able to have 3 upgrades for each tech at one time, is a square formation touching the base tech. The above example would be better as:

S upgrades have better numbers than the base tech, so the ideal configuration is to have a square formation with the base tech as one of the corners, with the few exceptions where you can 'build' an upgrade. You're only limited to 3 pre-made upgrades but the ones you can craft don't count towards that limit. In those cases you should follow the T - B - C -S rule above.
The bonuses are, however, relatively minor compared to the base numbers of each S rank upgrade, so for most things it's not really worth bothering with.
