HG couldn't find a way to fix the terrain regeneration inside bases, so they opted for simply disable the terrain edit when placing structures.
oof, so how can we make bases normally now without grass etc clipping through it?

Most games are like that, they dont remove grass and stuff when you build over. That would require permanent replacing of the ground tiles, which may or may not be a bit rough to do. You have workarounds, tho. You can, for example, build walls at ground level, like a fake basement, and start building over that; some will snap and clip through the ground. That way you wont have grass and crap popping inside.

There is a foundation piece for the round and rectangular rooms. I have been able to add after the fact.

It should cure the problem.

Thats not actually true. I was building a new Submarine focused base today on an island on one of my home planet waterworlds, and the terrain removal/flattening was working like a charm.

I was even getting the sound effects of the terrain being blasted out of the way. Used floor panels to smooth out a terrain area to place my Landing Pad and have it level with my sidewalks and pier that leads out to the sub off shore.

I definitely have experienced this problem of the terrain not being cleared, but I don't think this has anything to do with what HG has done or not done. I think this remains a random bug in the base building system that HG has yet to really focus on fixing.

The best practice for base building on land is to always build a subfloor first and then make the second floor your bases ground floor. This is a common technique in real life. That is how you get a basement.

If you do this, either using wall panels or arches, you will put your floor area above any terrain and there will be no issues with terrain refill or other such annoyances later.

When you build a base that removes ground, the ground eventually comes back, so I tend to build my bases off the ground now to avoid this. Its the only sure way of having your base stay clear. Underground bases are a no-no. All is fine when building, but a day or 2 later your base can be completely covered in rock again. Plus if you build a base that removes a tree, rock, bush etc, they will also eventually come back and grow through your base. It's just a case of learning what works and what does'nt. Good luck.

I created an underground garage. Several days later it was filled in. Sucks that cleard land returns. Build your base high and do not clear the land first. Plants harvested for carbon also regenerate as time goes by.

The game remembers the last 5000 terrain changes. That is 5000 for your whole save not per planet and includes using the terrain manipulator for mining.

5000 sounds a lot but it is very easy to exceed that limit. Once the limit is exceeded some manipulations fail and in other cases they will work but a previous manipulation is deleted (causing stuff to grow back).

I have seen this issue since the last update. I could be laying normal (wood/concrete) square tiles fine, then when I connected the smaller square to them the ground would stop disappearing above and around the tiles. Even the larger ones. Resolved it every time by saving then reloading the game. The ground seems to disappear fine for a wile till something triggers the bug.

There is some sort of chain of events that is causing this issue. I have only noticed it on icy planets but most of the bases I have been working on are on those types.

Try removing all the terrain under your base and replacing it with rock (not the base terrain setting). That's what I did.
