For the 'portable' I indeed pick it up each time (beacons, boosters) so that's not a problem.
I was on my freighter in one corridor towards the 'big anteroom' where you build, I have placed a big refiner then instead of leaving it there (which would have been the better choice), I deleted it and I had the impression (don't know for sure) that all 5 microprocessors were missing in my Exosuit or elsewhere.
And the upper floor corridors of your freighter don't count as a base area?
And as far as I know, any built stuff left on a freighter are lost when trading them in for another. There is no 'base' on a freighter... even though I've noticed a Base marker near the double doors last patch, before disappearing when I get close.

In all base areas you get back 100% of your ressources if you delete them after building.
The base area includes a certain distance away from your planet base and the upper corridors and large room of your freighter.
This is true for portable, permanent technology and any base-building materials available to you depending if you are on your freighter or on your planet base (what's available is different).
