The most useful way to annotate things is using Base Computers, since you can name those usefully, but there are of course caveats to doing that.
I just found out from 1st hand exp that one can only put one Beacon per area.
And how about Custom Markers, how many can we use?

The problem with Computers though, is that they're permanent. You can't remove them after, can you?

Beacons: 5 per planet, remain constantly.
You need to use custom markers together with your visor to find stuff like buried treasures or crashed freighter cargo pods, without them you cannot locate and unbury them.
Beacons are used to return to a place later, like if you find a portal that you want to re-use. If you don't place a beacon you will lose the location and cannot return, also because the markers placed by the game will disappear once you visit the location.
Instead of markers or beacons you can also use coordinates which are in your visor or ship cockpit, that's a good alternative to a beacon, but you must write it down together with the planet name.
And finally: don't ask how to use something, it's all written onscreen (also in your visor), there is no mystery. So you know that you use E to place a custom marker, and E again to unmark, that's what's written in your visor.
