Right now the best thing to do is suffering for hours with just a few upgrades, waiting for a good multitool, and then buy upgrades for it.
Too me, it's just Game mechanics, too add a little logical depth to the game...
Your Current Multitool... Through how nanite technology works, Upgrades modules that you combine the nanites with, would molecularly "Fuse" to the multitool.
Nanites can only be used once on the pre-built upgrade module containing initiated and active Nanite receptors... the process is irreversible... save, for the base material resources (rare-metals and rare-earth minerals) that went into the making of the modules, that can only be extracted back out after they are disintegrated from the multitool housing.

Please devs... change this! It will be really simple!
Go play creative, use a save editor and a trainer, use cheat engine, idk, FFS you spoiled rat, THIS is the game mechanic, like it or not, if you dont like it, then is not a game for you, look something else.
Those devs want feedback like this I think. Otherwise would there be an update in like 2.0?!
If you get your upgrades back there is no "should I change" when you see a better multi tool.

... it's not like OP was ask'in for something crazy like like, oh i don't know, stacking resources into a single slot up-to 10,000! ... that would be ridic... amiright?! :)
I m sticking with the beginner tool because of this S-upgrade I found... it is now around 600 Nanit-things. that is really expensive I think^^. Now you can't farm Nanit-things (idk the english word) fast, the purple ressource is gone from the market (which you can transfer into Nanit) and the robots are also really rare now.^^
The RNG gods can be pissy about giving you the store bought ones you want, but it is all good.
Just upgrade it over time and you'll have a perfectly good multi-tool dedicated to mining and scanning, just get another one for your weapons...
Also rifle is the worst type of mylti-tool bonus wise..... it only give bonuses to damage and scanning, and both at the smallest score amongst all types..... if you want a good weapon MT, get an alien one.
