Alternately you could make a mental note to only approach buildings from street side, and smash the front doors / windows out. This way at a glance just from running past you'll know it was emptied.
Marking them ahead of time is a good idea. But the issue going street side is I really like the dungeon crawl aspect of the POIs, so I rarely go in through the front door. I probably should just smash it out anyways
I'll sometimes put a wood frame near the front door, or even just break open the door or a front window since that is usually enough to indicate I've been there.
When I make a mine shaft, I build a couple wooden blocks above the surface. I attach the ladder to one side, a torch to another side for visibility, and I put a big sign on a third side to label which resources are in the mine. You could do something similar for POIs.
