Can you let me know how you're connecting to SteamVR? Are you using Steam Link, Air Link, etc.?
I'm using Virtual Desktop, but the issue persists with Steam Link (didn't test with Quest Link/Airlink and other solutions), so I'm pretty confident the issue is SteamVR itself and not whatever software I use to connect my headset.
The most noticeable is the joystick (especially if you look at the controller at eye-level and on the side), controller alignment and triggers are less obvious but when you notice them, you can't unsee them.
The ABXY buttons are way more subtile (and maybe no ajustement is needed for them), but something feels wrong about them when they are pressed.
Edit : and I almost forgot about the missing icons that would be great if done one day.
