You can still access the Steam Input profiles & interface, but the process is a little baffling:
1.
Turn on Controller.

Start SteamVR
3.
Use your headset button to go to the SteamVR Overlay; you may have to restart your computer to make the headset button work (mine breaks when PC enters sleep mode/"S3").
You can also use your tracked controllers which might be easier, initially.

Go to the overlay's game selection and select the "browse all" option...(or whatever button it is that opens the rest of your Steam Library in the "Big Picture"/"SteamVR" interface.
5.
Find the game in the library, and manage the controller configuration from within the game's sub-menu.

Start the Game from within the Big Picture Interface inside the SteamVR Overlay, but be sure that you've sent some controller focus into the menu so that it is detected when the game initializes, otherwise, SteamVR might not activate Steam Input (truly baffling).
***The headset cursor or button is more useful in that it can help keep the focus on the Big-Picture interface and make it controllable by the Steam Input device (you can also just turn off the tracked controller while the laser pointer is currently pointing at it). Without this focus, the Steam Input device will not send inputs to the interface...and some interface elements may still force you to use the VR cursors, regardless.
***If your profiles are missing or the controller is not detected, you can try hitting the Steam Icon in the top right and going to the main settings and examine what Steam Input is currently detecting, etc.
***The SteamVR addon for Steam Input must also be enabled. It is enabled, by default, but sometimes gets disabled when SteamVR crashes to safe-mode.

Start the Game from within the Big Picture Interface inside the SteamVR Overlay, but be sure that you've sent some controller focus into the menu so that it is detected when the game initializes, otherwise, SteamVR might not activate Steam Input (truly baffling).
This is the only way I can access my Steam Controller's interface from within game (or get it to be detected on game-launch).
You have to start the game by navigating to it through the overlay, but not the "recent apps section":
SteamVR Overlay (in-headset) > Recent games section > "Browse All" button > [You are now in the "Big Picture" Interface (inside SteamVR Overlay) and can navigate to your game from here].
Before you start the game, you have to make sure you turn your controller on and use it to launch the game. *(from within this Big Picture/SteamVR Overlay interface).
While in game, you can use this method to access the controller interface...its very roundabout, but there's nothing you can do about that (the Steam input system buttons, don't work, the standard overlays like big-picture doesn't work, etc...unless it's through the SteamVR overlay—where it can only be launched using this method).
I"m not even sure how you're running the game??? Is it through the SteamVR overlay desktop-viewer?
If that's the case, the overlay is probably blocking all input (possibly the game theatre does this, as well).
You could use a 3rd party app to launch your games in the HMD...(I've heard there are some good free ones)...I use VorpX, instead (for VR and/or 3d-immersion screen conversions, but 2d modes are available, too...and work for all games).
I would imagine any of these would pass through input, but I can't be certain. (Edit: On second though, maybe not, but it's worth a try, maybe)
