Haven't had any problems sinds then yet. I would also request an RMA if i were you.
Ok, after hours of researching, I thought: well maybe this has to do with the tracking on the base stations. After searching for a way to reset them I found a way to manually reinstall the firmware for the headset.
-Disconnect Index headset from adapter
-Restart computer (do not open SteamVR *additionally I uninstalled SteamVR, but am not sure if this was part of the solution or not*)
-Hold button on bottom of headset
-While holding button above, plug headset back into adapter. (This will place the headset into what some are calling here: https://www.reddit.com/r/ValveIndex/comments/c8wvft/how_to_reset_hmd_back_to_factory_firmware/ a bootloader mode.)
*You should see red blinking lights on the front panel of your headset. If not, start over
-Open SteamVR (reinstall if you have uninstalled it)
-SteamVR will prompt you to update device
-Re-pair controllers
Viola, these steps solved my issue perfectly. Will follow-up if issue persists after this.
Do you want working or partially working hardware is the question here... I prefer my very expensive hardware to work properly all the time. :P
For my particular setup and firmware versions and initial troubleshooting, this is what they recommended:

My room next day I turned on the other base stations for playing room scale games the third base stations isn’t on that day my right controller lost tracking Verry annoying and the next day started playing and now my left controller is losing tracking but before it was perfect all started after some base station update after turning on the third base station for the first time

I just got the HTC Vive Pro2 Headset and the Valve Index controller, I followed all the instructions but was having difficulty with the Controllers staying paired(wirelessly) I was only able to keep them going while plugged in using the(type-c charging cable)
I noticed the controllers on SteamVR kept saying "Searching" I was able to resolve this issue by switching the headset USB from USB 3.0 to USB 2.0 and the controllers stayed connected. VERY HELPFUL POST. Thank you very much!
-Turn off all the controllers and trackers
-Disconnect headset cables from your PC but leave steamvr running
-Make sure your dongles are connected and pair non tracking controller normally (it will connect to dongle instead of headset)
-You can either connect second controller to dongle also or reconnect headset so it will be connected to headset
-Connect trackers if you are using them (some will be connected to dongles and some to headset)
