If you can share a SteamVR system report, that will help diagnose the issue. Start SteamVR and turn on the controllers, verify that you're still seeing the issue, then right click the SteamVR window with the device icons, select Create System Report, then Save to File. You can link it here through Google drive, pastebin, or some other text file sharing service.
Here is my system report: https://drive.google.com/open?id=11Hq-9dstzA30tvDe13JO8HfFCAeKuvLO
EDIT: I made this system report before updating my base stations. I've since updated them and the problem is still there

I did put a support ticket in yesterday, and for the moment I'm leaving it open just in case the issue returns, however their response says it could be from one of the trackers not functioning properly inside of the controller. I'm really hoping it's not that.
Tried everything on the troubleshooting page and no go.
If anyone gets some sort of solution, please post the results.
I have a ticket open, but not expecting a response for the weekend.

I opened a ticket yesterday and to my surprise I actually got a response today (on saturday). No magic fix yet though.
