I looked around and cannot find console commands for the game to fix it myself. Is this the case?
EDIT: The reason this bug persists is because the ships are designated to the player as long as they sit within that bay when you march into the city. Problem is nowadays for some reason the scrips in this game get ignored by units whenever some changes occur, like when Byzantine changes from Ally to Enemy. At that moment the ships start moving towards your units if they're within range, and walking through the city usually puts them in range as they pass the coast at any point.
Similarily as soon as this objective is complete every single Saracen on the map on this side of the water suddenly ignores their orders to sit waiting for the player to come along and they immediately beeline to Byzantium, which makes this even harder. It is an utterly broken mess now.
First of all, keep your distance from the shorelines. Once you reach Byzantium, just snip off the gates and nearby towers with the trebuchets and then send a single scout inside to finish the objective of placing troops next to the wonder (absolutely do not go near the shore, just scoot between buildings to be sure, and do not attack anything). Once you do this the Saracens on that continent will start coming from the west so be prepared for that. As long as you do not go close to the shorelines or the bay where the Byzantine ships are moored, you will get the whole lot and now have something to fight with.
Incidentally it also seems this helps against the Saracen navy acting overtly aggressive towards you. The few ships shouldn't be too much of a hassle. Just sail southeast from there and use siege onagers (you get some from the easternmost corner if you lost yours) to cut down a path through the treelines along the southeast cliffs.
It's a shame that the ships seem to now completely disregard the script instructions and ruin this scenario but at least it's not unbeatable.
Have fun.
