How do I lock Caste gates? Or the Wall gates?
I am on the second Joan campaign which I need to take out the castle but I keep getting attacked and cannot lock my gates. There isn't gold mine as well.. I can't build things to take down the walls guarding the castle.

You can't lock them because your ally owns them. However you can put your soldiers on stand ground if you don't want them to leave the city to chase enemy soldiers. As for gold on the map there are 6 gold mines. 2 of them in the British bases, 1 of them in the Burgundian base (you can easily attack them early on and take their gold), 1 west and one east of Orleans and one on the other side of the river. They're outside the city so you'll need to protect your miners.
As for taking down the walls consider using petards or rams filled with soldiers. Sure it's not as convenient as cannons or trebuchets (the scenario doesn't allow to go to imperial age) but they can get the job done as well. I think on the easier difficulties the castles don't even have murder holes so even melee units can take them down.

Does anyone know why the gates were never changed to your control?
Because of the old bug which was fixed in one of the latest AoE II HD patches. Gates would lose hp if you would walk through them.

Was this on this campaign level or game-wide? Is there anyone around who would know why the gates don't come under your control in Joan of Arc - Mission 2?
This is game-wide, and it's just like AoF_1302 said. Until a recent patch, changing the ownership of a gate via triggers would cause a glitch where it would eventually destroy itself after units continuously walked through it. ES realized this bug back in ~1999, but I guess they either didn't know how or didn't have time to fix it, so giving the gates to another player was a workaround.
