If you have to confront them late game then monks are the main counters to monks. Persian war elephants overwhelms all other melee units including the Halbediers if the Persian player had the luxury of time.since need multiple of Halbediers to takedown a single elephant.
Also keep in mind that Persians don't have siege engineers so some potent siege civs can hold a candle to their elephants without fear of (too) much retaliation like Celts and Khmer.
You need to be raiding your persian enemy as much as possible to disrupt their eco and keep them busy. Light cav/cav archers really help with this. Use pikes/skirms as a meat shield and go in with monks to convert if they go elephants.
