I am able to select the same colour as another player when hosting a game.
Today, me & a group of friends tried to restore a multiplayer game which for some reason resulted in me and another friend of mine to share the same colours, the original colours were : Blue, Red & Orange. The orange guy turned red with me. We tried to host another game and we realised that we could actually pick the same colour. Saving and restoring a game makes at least 1 of us the same colour as another. Help would be appreciated. :)

Generally, that's intended, if two players have the same color, they can actually control one "in-game" player together, usually referred to as co-op.
However, this shouldn't happen when restoring a game, if that wasn't selected from the start. If you still have that game, check the sticky at the top of the forums, you can send the game there for devs to look at it.

So in 4v4 BF with only two colors, effectively each team jointly controls 4 TCs and 12 vills at the start of the match?

No, there will be 2 teams of 4 players, but each team controls one civilization (starts with 1 TC, 1 scout, and 3 villagers).

You can use a random map script to have multiple player lands though, such as the Budapest or Metropolis maps. Then you can co-op while controlling more than 1 starting TC.
