No offence intended, but I know you will get offended anyway, so...
If you think it's a hassle to update individual mods, and/or complete mods that you've repacked, you can not begin to imagine how much of a PITA it would be to update "portions" of your new mash-up of mod "parts" when they need to be. And, unless you are still going to update each "portion" when the original mod updates, you're going to have to learn how to trouble-shoot what breaks and how to fix it when updates are needed.
The last issue, is compatibility. With individual mods, you have the ability to adjust the order the mods load, so that you can prioritize what gets modified, and when .. if you pack them all together, you lose that ability, and may introduce bugs or instability. Unless you know how to write Scripts, you may find that some of the mods you use have included scripts that will conflict with each other if packed in one PBO.
