The game supports both XInput and DirectInput, so simply turning off Steam Input should make it work. But if all else fails, run DS4Windows (you'll be given Xbox button prompts if you do this).
Honestly don't know what I've done to achieve this
Its like this on Steam Deck too and i cant figure out why. Buttons work fine in the menus but are swapped in game
I used the controller configure to swap em, does means the buttons are wrong in menus now, but I can play the game at least without my brain needing to do mental gymnastics :)
I have the same problem with Steam Deck, i thought that maybe was problem by deck but it seem that ist problem of the game.
If you're on PC, what I did was right click in library > manage > control layout
and then I just swapped all the buttons around :)
so X is O, O is X, [triangle] is [square] and [square] is [triangle].
It works in the actual game by doing that, so you can press the correct button prompt that's shown on screen, but the menu prompts will be the wrong way around so you can have fun accidentally exiting the game or clicking replay and what have you.
1. Go to Customization
2. Go to Game/Control Config
3. Go to Key Config
4. Go to the Controller section
After you do that, you can switch out the input to whatever you desire!

I have lots of experience with controller configs and use them in almost all of my games
As you can see, all of my settings are right, it's seems there is a problem between a keyboard and a controller ? I already reset, reasign, used an another controller nothing works... If you have any solution. I'll be happy to read it ! Thanks !

Secondly, it looks like your prompts are switching back to keyboard whenever you're not pressing a controller button. The above solution may fix this as well, but if not, I'd take a look at what you're running in the background. I know Task Manager for instance can make this happen, so if you have any extra software running, like performance monitors or the like, try turning them off and see if it changes.
