To address your points:

We'll probably update these sections to better match current NSC sections after Stellaris 4.0 is released.

We tried to do this and were unable to integrate the NSC classes into the Offspring because of how they're coded - it would require making all new classes for the Offspring, which I am not interested in doing.

Not sure what stat reduction you're referring to, can you be more specific?
Explorers get the same stat reduction as all Progenitor ships. This makes them significantly worse than typical explorers. One way of fixing it could be a hidden starting tech for Progenitor Hive origins adding that amount of stats to Explorers. While this would make them significantly stronger if with a fleet, considering the scale of NSC battles it is negligible past the very early days.
As a suggestion, since the Offspring ships are separate in-game, making them more modular and thus capable of serving more roles could be an interesting way of solving the issue
I have not looked into specific origins and their various quirks, NSC was designed without those in mind. We'll take a look at this after 4.0 releases.
Making entirely new classes requires creating and editing dozens of files so the new classes are referenced properly throughout the game, and it's not worth that much work for a single origin.
However, making new section options for existing ships is super easy, as we only need to edit a single file to do so, so this is absolutely doable.
