A crowbar is for prying things open like crates. It's not a builders tool. Hardly think it would look suitable with the engineer's "Construction and Mechanical" theme. I mean the dude has a ♥♥♥♥♥♥♥ safety helmet.

How can you build things if you hit them like you'd break them ?

Ok, lets work on something more logical (not in a literal sense).
Look at other Engineer weapons: Wrenches (and that robot glove). Theme is clearly mechanical, with focus on a wrench. A crowbar does not fit in this theme.
Look at the spy. The spy is supposed to be subtle. A crowbar is about as subtle as a truck slamming into a china shop. No way the crowbar can go for that.
Look at the heavy. ALL of his melee weapons are gloves/fists. (Killing Gloves of Boxing, that bear fist thing, Gloves of Running Urgently... etc) Not once does he lift a melee weapon. It doesn't make sense to give him a melee weapon as it clashes with all his other weapons.
Soldier uses plenty of sharp edged melee weapons. So does the demoman. They can easily fit with a crowbar. Medic usually uses medical themed weapons, so a crowbar doesn't really fit in there. Sniper MAY be able to get away with the crowbar, but most of their weapons are styled on a "Machette/Kukiri" themed weapon. Pyro clearly is focused on Fire-Brigade styled weaponry, hence the large amount of axes at his/her disposal. A crowbar COULD fit in there. Scout... eh sure, seems reasonable.
There you go. There is logic for you all.

Also, the engie hits to upgrade/repair/speed-build for a number of reasons, of which include the fast-paced nature of TF2 (an actual "Nut and Bolt turning" animation would feel slow compared to the rest of the game), it also saves on pre-hit detection (Dont have to detect the building infront of the player before you hit it, unlike the spy and its backstab animations), and it also saves on workload for the animators.
While on the topic of engi hitting things, why not go further? Last I checked, a toolbox doesn't open up into a full Sentry.
