I have to admit that I never played as Witch Hunter. I saw the master engineer in several Empire playthoughs, as caster where I wanted a gun as addition to spells, as well as a mercenary with guns only, immediately after start. I also saw him as Asrai or Eonir, and also after the vampires took over Nuln (which they did in three playthroughs).
And he should always be in the notable section of Nuln on the campaign map
Also are you inside the settlement ? or still on the campaign map?

I would suggest you try making a new one yeah, just beeline for Nuln ( or teleport if you have cheats on ) and check.
Its very odd though
