Trouble with Flags not Appearing Correctly
I don't have any problems on my end with the TGA files that make up the flags, however there is something that you can do and see if it works for you. In the "...\My Documents\Paradox Interactive\Europa Universalis IV\gfx"[see note below] folder there's another folder named flags. In this flags folder includes a number of files that are in TGA file format. These files are all of the flags put together as a combined image, if its too large, its split into two or more files. The game builds this by using all of the flags in the mod's and vanilla's "gfx\flags" folder and then loads it into memory. It takes up less space in RAM to load these than to load all of the individual files. What you can do is force the game to build a new versions by deleting the contents of this folder. The game will then load all of the flags again the next time you play and build a new set of files for it to put into memory.

[Note: This folder is NOT the same as the "...\mod\SuperStates Mod\gfx\flags" folder as this folder will only contain TGA files of individual flags. The best way to tell the difference is the TXT files that give the hash value of the files and then list of in order which flags are which in the combined TGA image.]

So again, a solution you can try is to do this:

Open this folder: %SystemDrive%\Users\<Your Windows Username>\My Documents\Paradox Interactive\Europa Univeralis IV\gfx\flags\
Select all files and delete them.
Start EU4 and load the Mod.
Let the game rebuild the files in the folder and finish starting up.
Once loaded and ready to play the flags should be fixed.

If the flags are still broken after trying this, then its possible that the files are being corrupted somwhere. Try loading the vanilla game and see if the flags are broken. If not then, its possible the mod ZIP file did not do proper job compressing the TGA files.

The method above is unreliable much to my disappointment. However you can try to fix it by copying these files into your "%SystemDrive%\Users\<Your Windows Username>\My Documents\Paradox Interactive\Europa Univeralis IV\gfx\flags\" These were the files my copy of the game generated. Copy all of the files into the folder.

This issued should be fixed as a flag in the mod's flag folder had the wrong dimensions.
