First off, Harmony is needed for the Mod manager to work at all, so I was able to fix this.

Now, when I click Add to mod list or Load mod list, all the mods are greyed out, so when I exit, nothing happens and the mods are removed from the active mod list.
In short the mods never get activated.
There is no button here to apply the list.
