You'd think Thunderbird 3, being a rocket, would be more than compatible with Space Engineers. The arms on Thunderbird 3 could easily be created with hinges, rotors, and landing gear or pads.
Thunderbird Shadow (Kayrano/Kayo's Thunderbird in TBAG/TAG) could also be a useful addition to the fleet.
Thunderbird 5 is a toughie. If I were doing it I'd do the original TB5 since it doesn't have any moving parts, plus TB4 docked with it providing a utility purpose for the rocket. The new one has more moving parts and it also has that space elevator, which would be quite annoying to make to be sure.
Also, will you be making Tracy Island and a Thunderbirds-themed world to go with your Thunderbirds-themed projects? I'd love to see that, and I'm pretty sure I'm not the only one.
T4 is actually next on my list since it's much more SE compatible than 3 and a lot less complex than either 5. Though figuring out what to make it do and not be just a showpiece is the catch. After that I will probably rework T2 to make the nose better since we have small block windows now and I can make the body better to fit T4 along with some limited interior aesthetic.
That T2 addition looks very cool and I immediately got the idea to use it as an interplanetary transport/jump drive so who knows I may actually do that too.
Also, When are we going to see your promised Thunderbird-1 inspired vehicle?
And the rest of the Thunderbirds too, for that matter. I look forward to using Thunderbirds 3, 4 and 5!
Thunderbird 4 I can understand you not building though, because water isn't really a thing in SE right now unless you use mods.
Anyway and also, do you have any interest in making a Space Launch TB2, as seen in the ThunderBirds Are Go (TBAG) episode "Long Haul"?

If you have any interest in other Gerry Anderson shows you could always work on something like the Eagle lander from Space 1999, or the Fireball XL5.
One final thing that could be done, is building a docking frame for the Thunderbirds to create a replica of the ZERO-XL from the final episodes of TBAG.
