Unless you have an auto-cut mod, no and never. And cutting and nuking are different things.
As for building skylights over water/mud, it's obvious that skylight is a building in terms of game, however it should not require any terrain support as for me. So simly removing <terrainAffordanceNeeded> from BasedSkyLight definition worked fine for me.
