Would you consider adding in random, neutral ambient helicopter/plane flybys, would make the island seem more "alive" as you traverse the terrain.
Loved how Murdoch comments on how you tackle Alpha base (3 possible choices). Good voice acting and story. Though there was more driving then shooting (more or less like Far Cry 2 lol). Wish there was more to the ending though. Also could of used with a car radio (like with SOGPF comes with) as the ambient music doesn't happen so often. Pretty great open world mission.
If not, then something is 'broken'.
What you CAN do if this problem persists, you can use my mod. With it, just ALT-Left Click and BAM! You are there!
This will bypass the 'fast travel'. I usually use my spawned heli to fly to places...(also in my mod).
Do note: This 'issue' you have, MIGHT affect others parts of the mission as this has never been reported before, indicating that 'something' is wrong on your end. As such, who knows what will happen!

Using the above mod allow you to 'bypass' this bug and continue on with the game.
You could also delete the mod and re-download it and/or verify ARMA files (though it is prob not ARMA). Also note, ARMA DOES have some 'weird' bugs. This MIGHT be the reason for your issue!

Do they only work once or should I just start a new save? For reference I am using no mods at all and only have SOG loaded as a DLC.
At least his questions are legit and show some effort being taken/done by him. A lot of people just want someone to do it for them.

So, things to ponder on:
ARMA has bugs
Mods have bugs
ARMA + MODS = VERY UNPREDICTABLE RESULTS
Load order of mods MATTER (Just like with Skyrim and other games)
You're using UNSUPPORTED MODS which may be actually causing this
Action To Take/Test:
Play mission with ONLY SUPPORTED MODS
Play mission with NON-EDITED FILES (e.g., not using my 'Jam Fix')
Play mission as designed (i.e., do not do 'funky stuff')
THEN see what happens. I am about 99.99% sure, when the above is done 100%, you will not have this 'laptop bug'.
As stated, the only issue I have had, was the plane not flying over, and I am pretty sure I was doing 'funky stuff' to cause it too... ;)

I am afraid that your skills at ARMA scripting are lacking a tad. There are ONLY TWO LINES TO INSERT.
Line 1 = // Abort All Jamming Code Startups
Line 2 = if (true) exitWith {};
Line 1 is JUST A COMMENT!
Line 2 runs when this script is called. When 'whatever' runs this script, the VERY FIRST THING IT DOES IS TO EXIT!
BOTH lines are 100% 'ARMA valid'.
What you TYPE IN AT LINE 5:
// Abort All Jamming Code Startups
What you TYPE IN AT LINE 6:
if (true) exitWith {};
Somewhere along the way, you got 'lost'. This 'fix' may be beyond your skills which is no big deal. No one can do everything... And we ALL started with knowing NOTHING. ;)

Due note, that if you do this, you can not host a MP game with YOUR version of the mission. Either, EVERYBODY has to use YOUR VERSION of you use the ORIGINAL mission.

Is there a way to get into eden editor, or be able to edit pylons from your mod? because I can't change what vehicles have when I spawn stuff in.
(already checked the virtual garage, and the vehicle menu, and arsenal)
I don't know if it's another mod I have that's making it so I can't double click the vehicle icons in zeus to edit the pylons or if that's just not possible using zeus (tried using Zeus Enhanced mod, as well as Achilles mod)
Edit the mission and put down the vehicles you wish to use, save it, then play it!
You will have a map with the vehicles you want to use.
This is actually what I did. I spawned mine at first, then I said, why spawn when I can just add them to the map permanently and be done with it? So that is what I did.
That is another option for ya! Just add them to the map/mission! Easy peasy!
Do note: If you use this option, you will NOT be able to use this for MP as it is NOT the 'same mission' anymore. People would have to use YOUR map. OR you will have to use the 'default' map.
The ORIGINAL keys will not work either (for MP) as it is not the same mission anymore!
SP will be no issues - Keys or no keys; as they are not used in any SP mode/fashion.
Keep the above in mind!

BUT...you can use my mod to 'call in' enemy helis (armed or unarmed) and shoot those down! ;)
Or call in a tank...APC...boats... Call in 1; or call in 10!
This will give you want you are asking for.
You can also spawn a 'flying thing' for you as well! That is what I did. The heck with this driving everywhere, I fly! ;)

As a note, you can not ALWAYS take a vehicle (DEFAULT reactions):
#1 - You must be squad leader.
#2 - The vehicle must be unlocked.
#3 - No scripts stopping you from you using a vehicle.
(Another note: My mod can also unlock any locked vehicle (via ARMA's lock, not a script) Even then, my mod can teleport you into a locked vehicle too).
Using my mod, just spawn in a heli! BAM! Done and done! ;)

As a 'time and headache saver' for you, look into my mod. It has this feature along with 2000+ features in it.
One being, an ALT-Left Click teleports you anywhere you want to go! No console commands or 'funky stuff'. Just 'click and go'!
And thank you for putting in that command. So many say 'I fixed it' and then they never said what they did and then 'disappear' from that forum. On behalf of OTHERS, I thank you for putting the command in! :)
And by the way, my mod can do what that one mod you got as well...and 2000+ other things too!

This addon was a lifesaver : Enable Debug Console = 1 (Access - ADMIN) .
Allowed me to reset the global variable for fast travel
This IS a good mission though!
IF I REMEMBER CORRECTLY - After you 'do everything', I THINK you can still do the missions where you call some guy and you have to go get a truck and deliver it. I THINK those 'run forever'.

So you know: Only 'official' vehicles can be used to transport goods.
It SOUNDS like this is what you did. If you use the wrong vehicle, you will not be able to load it.
As you did not state really any 'real' info, try this:
Load ONLY: AMRA, the required DLC, and this mission.
Try - You will have one of three outcomes:
This error MAY be caused by the latest ARMA update. I have not played this mission in about 6 months and there HAVE BEEN ARMA updates since then. IF this is the case:
A - Fix the mission yourself
B - Wait/Hope/Contact the dev and ask for an update
C - Quit playing the mission
2 - Will not work, Part 'B':
This error MAY be caused by you having SW and/or HW issues, such as a virus, a corrupt ARMA install, corrupt OS, failing RAM, failing HDD, etc. Quick 'fix':
A - Verify the ARMA install
B - Run 'CHKDSK' on ALL of your HDD's - Scan and REPAIR. Do NOT select 'run/perform/check for bad sectors/blocks/etc.'
3 - Mission works:
This would indicate that you were most likely loading others mods in, that caused 'issues' for you.
Verify ARMA files and correct if errors
Scan ALL HDD's for errors and repair
Ensure OS and drivers are all up-to-date
CREATE a new ARMA profile and test with it
Load/run/test with ARMA, required mods, and the mission - NO OTHER MODS!
Ensure you're using Bohemia's ARMA Launcher and NOT some 3rd party launcher or command line/batch file
* Find the folders for the mission and required mods, MOVE them to some folder OUTSIDE of ARMA - Scan/Verify ARAM and re-download mission - retest
Exit out of ARMA, the launcher, and Steam (Overkill, I know - Better safe than sorry!)
Restarting via REBOOTING your PC
A - HDD is developing bad sectors, which are 'signs' of a HDD just starting to fail. (Do note, this could last like this for 7 years)
B - The file system on THAT HDD partition is corrupt. A 'CHKDSK/Scan HDD' MIGHT repair it.
(If this one works, delete the original folders that you moved outside of ARMA, for they are not needed anymore)
Do note too, it APPEARS that ONLY YOU are having this issue. In these types of cases, it is USUALLY THE USER'S FAULT. So be sure you have "crossed your t's and dotted your i's"... ;)
And NO, it is NOT always the "user's fault" - SOMEONE has to be FIRST TO REPORT AN ISSUE! ;)
As a Desktop Support Tech for 40+ years, I can assure you, one of my 'fixes' WILL work for ya! Questions is, which one? ;)

#1 - You do not have the required mods. Though AT TIMES, the mod/mission will STILL SHOW, you just will not be able to play it.
#2 - You did NOT subscribe (actually open the mods page, do NOT click the 'Quick Subscribe' 'plus button' - IT DOES NOT ALWAYS WORK!!! This has happened to me a few times. (This also applies to #1 as well.)
#3 - Your ARMA is 'corrupt'.
#4 - You play with profile 'Alpha', yet, when you subscribed, you used profile 'Bravo'.
#5 - IF shown to be subscribed, unsubscribe, delete the folder from your PC, then re-subscribe.
#6 - Any of the above combined.
You can verify you actually have the mod! LOOK FOR IT IN YOUR MISSIONS FOLDER! ;)

As you can see, no one has this issue, so it is something on your end and NOT the mission. Examine 1 -> 6, its 99% one of those!

So I can't progress further in the story line
If 'hidden folders' are giving you a hard time, then this will be WAY OVER YOUR HEAD. Some knowledge of ARMA scripting IS REQUIRED.
The only thing I can suggest is to use Google to learn these things. In order to have the 'best time' with ARMA, you WILL need to know these things.
Learning it is not too bad like it was when I started - Nothing existed basically. Now days, stuff is everywhere.
Wish I could do more.

Enjoy ARMA too! I have been playing it literally since day one (OFP). I had to actually wait about one year before it came out. This was when I saw the trailer for it.

I THINK what @TomasaurusREKT is talking about is 'modern items'. I have seen such a time or two. I like it the way you have it as it is 'more realistic'. BUT, I have given them a way to 'modernize' it using my tips, especially using the removing the 'jam weapon checks' tip. Then they could use whatever they wanted.
