The Ministry cards are in the hidden color boxes in the bottom-left and bottom-right corners. You need to be seated as the corresponding color to see inside them, as they are hidden information during play.

Shuffling 3 times is overkill. I have plenty of opponents who swear that computer random is not random, especially for dice rolls.
If you try to pull the tokens out manually, after a couple ones pulled, one gets somehow "stuck". Please see the picture:

Also (unrelated), please notice that there's no need to call self.shuffle() three times, a single call gives totally random results.

BGG says 2-4 hours to play. Which is reasonable once you know the game. The game has a number of different concepts, from other games, so the first few plays will take longer.
how long would a game take ?
I've discovered one very tiny flaw, which is that the highlight zone over Panzacola in the Caribbean starts unlocked. A very trivial fix on the player end but hey, it's there.
You can draw War Tiles (or cards) into your hand several ways. Mouseover the container/deck and use the context menu (that is the right hand mouse button menu) and click "Draw". The server permissions must have "Context Menu" enabled. Note the "1" key is the numeric key and not the "1/End" key on the numeric keypad. I just tried it (on two computers) and can confirm that drawing components into hands does not work with the numeric keypad.
To view the War Tiles in a theatre container. Use the "Search" menu item. This does require context menus to be enabled on the server. Some people just place the War Tiles on the mat and peek at them. Only revealing the tiles (by flipping them) when the theatre is resolved in the war. Use whatever works best for you.
Now, one question (TTS-related, I suppose): Shift+Alt lets you sneak a peek at a face down object - your Ministry card, for example. Would it be possible to apply this to your pile of war chits in a war room? I feel that dragging them into separate piles and then peeking at them is one step too many.
Also, you earlier mentioned that

I can't get the key 1 to work when picking anything...what am I missing?
If it helps, when I try to right click the 3 other war help sheets, it doesn't actually select them (but it does when I right click the War of Spanish Succession one.
One small thing I found inconvenient is that I can't alt-zoom on any of the last 3 war help sheets (only the first one for Spanish Succession). Any reason for this?

2) The game rules allow for military upgrade to permanently remove a basic wartile from the collection. Is it possible this can be accounted for?

Not sure if this is the right place to report or not, but I found a "bug" of sorts: the 7YW bonus war tiles aren't randomized like all the others. They consistently pull in the same order each time.
