Thanks for the reply though... when I've done this play through I'll try this mod again.
I did this to keep it as modular as possible, allowing people to enable the protactorate ship to whichever species they wish. Only detail is that it needs to enabled manually via a custom mod (I have a guide that explains how to here https://steamcommunity.com/sharedfiles/filedetails/?id=1625317607 )

You mean when upgrading the ship? Are you using the ship-changing Better Ships mod too?
If so, that'd be the issue.
For now at least. Am working on the protectorate ship, and later will have something that will allow everything to be fine no matter what species is using it.
On Human characters I end up with the default Human ship rather than a Protectorate ship, I have tried it with my existing (which I had to do the shipworld delete due to CTD's) and on a new Human character I got the default Human ship.
