When you say delete "all true primary mods" do you mean the primary secondaries mod? Because I did have that installed but not activated and deleted it using the alternative mod launcher. I had True Primary Secondaries [BETA] activated the whole time, So unsure if your saying the non beta one somehow conflicted with the beta one even while unactivated.
I solved it by manually editing all relevant class config files with
+AllowedWeapons=(SlotType=eInvSlot_PrimaryWeapon, WeaponType="sword")
+AllowedWeapons=(SlotType=eInvSlot_SecondaryWeapon, WeaponType="sword")
but i had to also manually delete all true primary mods, there was a bug doing this via mod launcher and just installed " true primary secondarys [beta] ". and this mod, and it works now.
Iam just not sure if all perks that give +dmg to melee weapon ( secondary) also work for my primary melee weapon now.

ignore the secondary multiplier, its doesnt work, its fixed by something else, maybe the highlander

I'm not sure that was ever a thing, outside of the specific use case for Intercept with Iridars Stormriders
It's almost certainly an uncaught mod conflict, but I have no idea which one it would be.
Yeah, the second sword doesn't deal damage for me either. I have TPS and Musashi's mods fixes since the start of the campaign, but it didn't help. Reading the comments a few pages back, it seems it's broken for others as well.
