The other conversations mentioned use only official custom tokens, so I'm puzzled.
Trigger warning
Every conversation you mention uses the offical custom token 57 <bitch/bastard> which should read "bastard" for a male PC.
Is it possible that you've over-ridden stringtokens.2da?

Mistress Lilith.- In her dialogue in the torture room.
Sardonicus.- When you first meet in the court, normal conversation in the throne room, in his room and when alfonse confronts him with evidence.
And something extra that I noticed was when Miss Eva introduces you to the house in the garden, Saffro refers to you as girl, being male PC.
It is now almost gender-agnostic.

I will leave the fix on the Vault in case anyone finds doors that are still broken.
The best solution at the time of writing is to use the EE Development release 80.8193.10 or later. Once through the door, you can continue in the Retail version if preferred. In some instances, you may need to click the door several times before this works.
When I use the suits and helmets to protect myself and 2 others, they still die anyway .
I'll try again and try to figure out what the issue is.
If you find it easier, park the party in the Second Degree until the PC has made the Third Degree a bit safer.
Expect to do a lot of quicksaving and reloading.
Literally cannot finish what I assume is the final battle. It begins and my entire party is one-shot. No amount of scrounging and hunting for a solution has allowed me to find a way around this.
The issue seems to be that you named the file "Dark Energy v1.00.Mod", with an uppercase Mod, Linux filesystems are case-sensitive, and the game only checks for "mod" files.
I created a symlink from "Dark Energy v1.00.Mod" to "Dark Energy v1.00.mod", and the module showed up in the in-game list.
