How to enable modding
Navigate to your Fallout 4 Folder at the following location "Documents/My Games/Fallout 4"
Within this folder will be a number of .ini files, highlight "Fallout4Prefs.ini" and "Fallout4.ini".
Right Click, select Properties and ensure that these are NOT marked as read only.
Open Fallout4Prefs.ini with your favourite text editor
Navigate to the very bottom and you will see the line [Launcher]. Directly underneath this, add the following line:
bEnableFileSelection=1
Save and Close.
If [Launcher] is not in your fallout4prefs.ini simply add bEnableFileSelection=1 and uLastAspectRatio=1 to it at the bottom and do what it says above. So it should look like this
[Launcher]
bEnableFileSelection=1
uLastAspectRatio=1

Open Fallout4Custom.ini with your favourite text editor.
* Note that this file was changed from Fallout4.ini following update 1.2
Add the following lines to your Fallout4Custom.ini
[Archive]
bInvalidateOlderFiles=1
sResourceDataDirsFinal=
Save and close...

[OUTDATED]
*sResourceDataDirsFinal=STRINGS\, TEXTURES\, MUSIC\, SOUND\, INTERFACE\, MESHES\, PROGRAMS\, MATERIALS\, LODSETTINGS\, VIS\, MISC\, SCRIPTS\, SHADERSFX\
* The above settings were deprecated as they were known to cause abnormally long load-times.
You're ready to get modding!

goofs in the comments, idk what theyre on about, this works completely fine as long as you know what you're doing. If you don't, go on mo2 and in the top left with all the pictures (globe, id card, disk, gears, tools) click on the puzzle pieces and you click "INI editor"

Thanks Mate! working perfect. Mod Organizer 2 USERS : You have to use the INI EDITOR on the MO2 Program to Edit the ini, i Edited on the My Games/Fallout 4 folder and it did not work, but the INI Editor on MO2 did work, MO2 Have ''Profile-Specific game inis'' (Enabled by Default) i guess thats why directly on the folder did not work.

Fixed my broken ini. Couldn't even get past the opening scene.

What do you do after this to actually get the mods working?

This has never been the correct way.

For anyone having trouble, if the custom.ini isn't in your Fallout 4 folder, the one that contains the prefs.ini (usually in your "My Games" section in Documents, but this may vary based on your install) then you need to create it. The simplest way to do this is to copy and paste your fallout4.ini (Fallout4) and rename it to Fallout4Custom. Next open the file and press ctrl+a, then backspace to delete the contents. Finally copy and paste into the file:
[Archive]
bInvalidateOlderFiles=1
sResourceDataDirsFinal=

and save and close.
