Preparing
Does your terrain in base look like this? You tried flatening it with a shovel and just made it worse?

Well the shovel is not the answer my friend (well.. kinda).

Before you begin, make sure to remove any grass from the ground you want to level.
Also get some wood and craft a bunch of wooden frames.
Leveling the terrain
To flaten the ground just place wooden frames in the area you want flat.
Some blocks may look elevated, but in reality it's the block below stretching to next block.
If the frame you're placing is megred into the ground like in screenshot below it will be flatend after placing.

If the block can't be placed on the height of the rest of the block that means that there's dirt one block higher, dig in that spot. The dirt should pop out after hiiting it.

After you placed all the frames, simply pick them up and the ground should be flat.

Filling up the holes
If you accidently made a hole in the ground you can fill it up by crafing dirt block, it won't have grass on it but it's better than leaving a hole.

Don't waste time "removing" grass, only shrubs/rocks. Use the Building Block (wooden) that is easily removed. You simply throw them down over all irregular surfaces (even Asphalt) and this will flatten the blocks below it. I use the NailGun and always have Topsoil in Tool Belt for filling holes easily. I also use the Sheet or Plate at the Soil to Concrete block type junction (gap). If you want to blend Topsoil to Asphalt, it should do so without a gap.

You can craft something called "Top soil" instead of filling the hole with dirt. Thanks for the guide!
