I'm so sorry it took me two months to see this comment. Are you referring to the "Bandits" scenario in Vanilla Factions Expanded - Settlers?
Its description states, "After the last job, which was meant to be the last, you and other members of your gang were forced to run without looking back. The only things you have with you are the things you managed to steal, extort, or find along the way. Your savage ways have granted you a bad reputation, and mending relations with other factions will take a long time."
If this is the scenario, the VE authors deliberately made the "Bandits" scenario hostile to the Empire, so it can improve Imperial relations through standard methods.
Based on the comments, I've now added the following mod to the update:
