I mean, there's no reason both couldn't be implemented. Many of the crafting skills have overlap with each other, like how Carving, Masonry and Metalworking all produce similar tools and weapons. Honey would be a way for someone focusing on Animal Care to produce sugar.

I'll tell you a way better reason than honey for bees and thats beeswax. People have been making candles out of that for thousands of years as far as I know. It can also be used to seal containers to help preserve food. Or you could use it to waterproof a tarp or clothing...lots of uses for that stuff.
