Still, taking ages .. Gah.
What I would recommend is once this is finished, to look up an intensive disk scanning utiltity online (don't use the inbuilt windows one as it tends to miss stuff). It will take a few hours to run through as it needs to check a lot.
That will give you an indication of what's wrong. It could even be there's some sectors of your disk that is problematic and you're only now just using them.
Did you fixed this?, I tried disabling disk cache on windows, and the problem stills...
