Do you have to use multiple ships to advance in the game? I hate micromanaging multiple colonies (ships in this case) or can you manage with just one mega ship?

Depedning if you can hold yourself back you can build one big beutiful ship. Or if you are a hoarder of goods and crew you'll proberbly end up with a giant flying pizza box like i did in my first playthrough.

One ship for "everything" except guests/refugees/etc.
For those I have a separate ship, which is also a backup in case ♥♥♥♥ hits the fan (loads of food, water/ice, energy, etc. storage)
