Peace is never an optionj
At the start of my current game I noticed that there was a civilian in a hypersleep tube at the civilian station you have to speak to the retired pathfinder, and I was able to hire him. That of course started a war with the civilian faction which I've ignored for most of the game, however, because I'm ignoring them that seems to have broken the mission system and I haven't gotten any mission offers in days. I've tried to repair my relationship and I have it up to 100 likeability and I've surrendered three times, however, no option to declare peace ever pops up.

Did I miss something?

One thing is a cease fire and another is a full peace. The former is only valid for that sector and encounter and is broken the moment the Player fleet leaves the sector. A full peace is often achieved thru further negotiations.

Surrendering to them and giving them expensive gifts is one option. I don't think it will provide a good return of investment, as the subsequent missions will not result in more money than the combined gifts to them.

One alternative is, if your ship is armed with many guns, is to give them a "bloody nose", so to speak. This is to fire upon them, damaging but not destroying them (e.g. target their guns and shields, but not engines). Eventually they will sue for peace and surrender to you instead, paying handsomely. The relationship will reset to peace on the next tier (orange or yellow). Then on top of that, later they will ask for materials to rebuild their ship, paying well and adding +1 or +2 to the relationships.

I'm playing on brutal all relationships decay, on a ship that's a mix of a gunship and a carrier. As soon a one faction becomes hostile, on my next encounter I give them said "bloody nose". They surrender pretty fast and peace is restored.
