I don't know if this will help you because I find the waterways absolutely infuriating. I was having the same issue with a road not allowing a waterway underneath despite being at 50 height and not being able to go higher. What I did to finally make it work was make sure the road was at the highest point at the part I needed the waterway. Then I toggled OFF all snapping and moved around my cursor under the road until I finally got it to let me place a tiny piece of waterway. Then I connected it to the rest of the waterway from there without getting the overlapping items error. Maybe if you turn off snapping like that and try to place an isolated piece of the waterway under your bridge, then you'll be able to build the waterway out from that point. I wish you luck.
Became the error of overlapping items
First I searched here for an answer but could'nt find it.
But will ik saw the message of overlapping items, one street a few meters further away (side street) became a red line around it. I turned this road into another type of road and after that I could delete the aboned building.
So I don't have the answer for "why", but look for a red surrounding item while you become the error of overlapping item and adjust that.

Before the release of this game I was dreaming of a 16 lane highway mod.
1. Right-click Cities Skylines 2 in your Steam library and click properties.
2. In the General tab, type in “–developerMode” into the launch options (without the quotation marks).
3. Close the general tab, open the game, and start a new game/load your saved game.
Hit [ TAB ]. Select [ Simulation ] from the top menus. Check the box that says [x] Bypass Validation Results. Hit [ TAB ] to exit the menu.
Build your bridge.
I found I had to make the train bridge at least 60m high. And it should be level across the shipping lane, not ramped.
Are you using the right bridge tool? It's not the same as the highway tool.
I ended having to build the middle section over the shipping lane first, and then the ramps on each side, which is not ideal, but c'est la vie.
For real! Can't place elec lines because of "Overlapping Items". Can't place water pipes because of "Overlapping Items". Can't place roads because of 'Overlapping Items" This is the worst designed game ever. And dont even get me started on those stupid water and sewage pipes that don't connect. ugh

Not the point though, not everyone wants to mod the game, and it shouldn't be a requirement to fix issues.
This is why CS2 is what it is, because people happily ignored the problems in CS1 since mods fixed most of it, that and it was the only thing people had, so expectations were at the bottom of the barrel.
And with updates, (that should be far more frequent than they have been) the mod may break anyway.
