Whether you play fast, meet Starcraft 2 multiplayer ...
I would go with FA if you like slow paced RTS games that are very tactical and focus on good macro. FA also has really good comeback potential due to how simple the win condition is, so good tactics and smart plays can very easily beat good macro and micro. I've seen games (and had them myself) when a better player got careless and was sniped by tactical missles by somebody who was in a terrible position. Also, the scale of this game is something you just won't get in any other RTS.
I would go with SupCom2 if you either don't like or don't have time to play the slow paced, long games. Like FA, this game also focuses on good macro and has even less emphasis on good micro. However, there's less room for thinking outside the box and surprising win conditions. Commanders are way more tanky so they can't really be sniped by a sudden drop, tac missles, artilery, nukes, teleports, etc. The maps are smaller so there's also way less room to outmanouver your enemy. Here it's more about consistent macro, taking efficient trades with the enemy, and constantly trying to disrupt their economy. It's a more standard RTS experience, with a Supreme Commander flair to it. And it is a surprisingly good combination! Matches feel much more dynamic than in FA, although they are not as fast as in modern RTS games like Starcraft 2, it takes way less time to get your economy going and get to the good stuff like experimental units. It's really fun to play and I woul recommend it.
Also something that is very important to mention, SupCom 2 runs and plays SOOO much better than FA. The game runs smoothly even when there are thousands of units on the map, the pathfinding is great and there's no problem moving a group of 100+ units over the map, everything is responsive and very intuitive. On top of that, the game looks much better, and when hundreds of units clash it transforms into a spectacle, in my opinion Supreme Commander 2 has the most satisfying and impressive looking battles in all the RTS games I've ever played.

I was very dissapointed in supcom 2
I really dislike planetary Annihilation, cannot ever see a time I will re-install it (not going to go into it here, I've made my peace on the correct forums already :p)

That said, SC2 is decent, I suppose, in it's own right. It just should NEVER have been called SC2. Maybe, Supreme Commander - Kiddie Version!
Where I'm coming from, is that I nearly creamed my pants when I played SC1 many years ago. Then nearly exploded all over my room when Forged Alliance came out.
When I heard about SC2 I was over the moon, and bought it without question, only to be EXTREMELY DISAPPOINTED! SC2 looks more polished, but it's an extremely dumbed down sequel! They took out everything that was amazing about SC1, and made a straightforward, simple, RTS.
If you've never played SC-FA, You might think SC2 to be a pretty good game.. well ignorance is bliss.
So in conclusion, if you just want a simple quick RTS, sure, play SC2. But if you want to be in management heaven, with no limits or restrictions, with an immensely bigger game with way more units and unlimited strategy, go SC-Forged Alliance baby!

With SC1/FA you get more levels and a clear tech system that offers a bit more flavor in tactics.
SC2 has all the tactics in it, but it tends to be more about pushing a certain tech and using that tech to break your opponent, or be broken.
Biggest difference is in the MP-game and how a SP-commander would go about playing the game. In SP you can nearly play similar games if you wish.
Biggest bias probably comes from the legacy to TA and everything is compared to it. SC1 is not TA, FA is not TA and SC2 is not TA. :)
