What's a spoiler-free throughline for doing the extra content?
I just beat the game a couple hours ago and wanna hit some some of the extra content and side zones.

I've discovered 5 secrets so far and know there's lots out there, but I haven't really done any significant exploration since I never find a quality combat wand at a convenient time (IE: Before Hiisi base while it's still easy to get to the surface) while also having enough health.

The only side-boss I've killed is the one on top of the Pyramid and I use it as a free health freefill when I get the surface orbs that I know about.

Side Zones I know about are everything on (and above) the surface and I am aware of Frozen Vault and underground both the left and right side of the Pyramid but they are unexplored for the above stated lack of combat prowess

I did get into one of the Lake portals via turning the lake into Mana, but the portal didn't seem to do anything useful.

...

I know I can just lookup a full walkthrough for the locations of everything and admittedly I will do that eventually; but for now I wanna enjoy the exploration and mystery... I simply don't know an appropriate throughline.

I think the simplest would be to sort the bosses by difficulty and do them in order... but if the Pyramid boss is the easiest boss Ima need a lot more weapons and health.

Yea, I wish the ingame hints would be bit more clear.

Well. Symbols on structures and backgrounds aren't just decorations. Pay attention to those. Also tablets aren't just handy weapons. They'll carry quite a some knowledge also. And they can be modified further to reveal more information. Consult Hiisi for more info of tablet modification.

You'll also encounter glyph [noita.wiki.gg]during your journey (link points to glyph translation picture). Translating those may become handy.

Then there's one item that let's you see hidden things when hold.

While exploring generally try to have a way to dig and teleport. Invisibility perk/potion helps a lot if you don't want to fight every encountered enemy.

And you should practice wand building. Proper wands are not found, they are build. This helps you with bosses. Speaking of bosses I'd advise to seek one at jungle. This will unlock spells that really helps on your future runs.

Usually peoples tells you to seek a boss that unlocks Greek spells. Those spells are commonly used for having infinite charges on certain spells. He's reachable if you can hold your breath long enough and aren't afraid of dark.

Start with these. Seeker to be.
My Lively Concoction is Water+Blood+Toxic Sludge (or coal powder, not sure)

... This is gunna be a good ru (I dead)
Plunder The Work - Kun aurinko paistaa ja sataa, piru piiskaa muijaans.

Be Happy- Ko loppu on hyvä, ni kaikki on hyvi.

Find Peace in The Orbs - Ei yksi mies maailmaa kaada

Break Boundaries - Aina ei voi voittaa, ei edes joka kerta.
My biggest hurdle is that if I don't find a black hole then I can't go past the frozen underground into Hiisi Base since the only way I know back to the surface is to the lava lake bridge. If I don't have that digging then I need to find a good weapon and/or teleport by then

Or is there a warp to the surface after you beat the final boss somewhere?

You could use alchemy to, say.. teleport yourself across boundaries with limited effect. Lumi drills are a good infinite alternative for digging. You could also spend more time exploring the Temple of the Art, and see what's connected to it.
New Discovery: Necromancy
Hey, I like bloggin' my progress:

The anvil was broken... like, before I got to it :p wut
TIL: If you Saderkivi the entrance to the Lab right where the first background statue is; the laser will hit some sort of red triangle in the Art, and if you keep going up it hits the middle of the lava lake, and if you keep going up.AROUND FIRST.up, there will be a music box from the fish pond floating on a small rock island on the top of the lava lake...

ya, the entrance to the Lab is on the same vertical as the pond music box. Nifty.
go beat Alchemist boss

go beat Alchemist boss

I did that just yesterday - I mean, I didn't know it was gunna be alchemist, I was just exploring the areas I knew about.

like; for example - I know theere's temples in the sky and a bunch of cloud space... but I never have a good combat wand and teleport at the same time
go beat the Master of Masters then next is likely a good boss, and/or Leviathan

I feel like directly linking to pretty spoilery wiki pages might be a bit much given that OP wants a "spoiler-free throughline".
(Also, that's the bad wiki (fandom), the gg wiki is better and more up-to-date.)
With respect, this game is way too big and full of quests/bosses not to give some direct information. Good luck trying to give spoiler free info on how to do the Sun. Most everything in this game has been a community effort. Telling op to swim around the lake until he finds something is going to take forever and telling op to just keep going right past the triangle isn’t much to go off.
Ok, I'll phrase it differently.

Assume I know the names of every zone in the game; including unnamed zones (cuz I found Toviri for the first time)

What order would you put the zones?

For example:
Mines
Coal
Snow
Base
Jungle
Garbage
Art
Lab

That's the baseline

Then I might add:
Pyramid (to get ?clones)
Under-pyramid (to get Necromacny)
Alchemist Lab

...and that's where I need to expand on.

well, I did Dragoncave before Alchemist Lab, but ya

I see, here's my attempt at a list (some very small places may be missing). Also, there are some game mechanics and questlines that can be extremely useful but can easily be missed. Would you like something in the same vein for those mechanics, and if so, in what form?

? = More or less the earliest i'd personally usually consider going to them, tough that really depends on how well the run is currently going, the world generation, what spell you have, and so on.

Mines
Collapsed Mines?
Coal Pits
Secret?
Fungal Caverns?
Snowy Depths
Secret?
Magical Temple?
Lake?
Watchtower?
Ominous, Henkevä, Kivi, & Barren Temples?
The Gold?
Hiisi Base
Hourglass room
Anvil
Secret?
Jungle
Dragoncave
"Robotic Egg"?
The Vault
Temple of the Art
Lab?
The Tower?
Ancient Laboratory
Pyramid
Desert Chasm
Overgrown Cavern
West _____
East _____

Then it's more or less without order; Where i'd go to after that would mostly depend on my strengths, my weaknesses, and in which ways i want to become more powerful.

Magical Temple (lower)
Wizards' Den
Power Plant
Meat Realm (left)
Meat Realm (right)
Skull
Volcanic Lake
The Work (Lower)
Frozen Vault
Cloudscape
Snowy Chasm
Lukki Lair
Sandcave
The Work (Upper)
Nullifying Altar

I haven't spoiler tagged every area name separately, but i could if you preferred it that way.
